As a last resort I would create a back up and perform a factory reset.
If this didn't rectify the issue and I was in the latest firmware I'd either approach a most local Samsung Service Centre and or talk with Samsung via there uk support site online.

I got a s6 phone after 2 weeks the multi window stopped working, now yesterday 3 weeks further on it starts working again
What you need to look at is what has changed in that period. Perhaps you installed or updated an app? Perhaps you modified some settings?
I'd also recommend a factory reset. If you decide to do that, please don't install any apps. If multi window does work, you know it was an app that was causing the issue. Install the apps one at a time to narrow down which one is causing your headache.
